Annotated databases
What are they ?
Annotatated databases are the result of the application of BioDec's BioDecoders and other in-house tools to public (or custom) biosequence or biostructure databases. In particular, we offer:
ZenPatches
Zenpatches is a database of putative protein interacting sites for the current relase of the Protein Data Bank. It is generated by applying ZenDock to every proteic chain and supramolecular aggregate for which an experimental structure is available in the PDB.
BioDec Proteome Atlases
- Prokaryote atlases. These are whole (or partial) organism proteomes whose sequences are annotated into nine different classes, including among the others, the all-beta membrane proteins and the soluble secreted proteins.
- Eukaryote atlases. These are whole (or partial) organism proteomes whose sequences are annotated depending on their subcellular location, and structural information.
These results are published in multiple presentation formats, such as hyper-linked PDF ebooks for reading and printing, HTML pages for web publishing, and XML for data interchange.
Septimus Human GPCR classification
The Cribrum Biodecoder is applied to the Human proteome to look for G-Protein Coupled Receptors (GPCR). The detected sequences are then annotated using Septimus-99HMMers and classified according to a BioDec procedure.
How do you use them
The best way to use the databases of annotations is through BioDec's Bioinformatic Management Systems, but they can also be independently subscribed to. BioDec can integrate annotated databases with existing biosequences management systems or proprietary databases of annotations.
